The 14-year-old, found dead on Saturday in a ruined house in Duisburg, became the victim of a crime.
The police and public prosecutor announced after the autopsy of the body on Sunday.
The investigation showed that the cause of death was "blunt violence on the head".
According to the investigators, a friend of the same age of the girl is suspect.
The 14-year-old got involved in contradictions during his questioning and was arrested on Sunday "under urgent suspicion", it said.
The public prosecutor's office wants to apply to the responsible local court for an arrest warrant for manslaughter on Monday.
According to investigators, the youth was found early Saturday evening in the basement of a demolished house.
Her 33-year-old brother reported her missing on Friday.
After indications that the girl was said to have been at the abandoned house several times, the police looked for her there too, said a police spokesman.
Helicopters and sniffer dogs in action
The 14-year-old is said to have been out with her boyfriend of the same age since Friday.
This had been picked up by the police in Düsseldorf on Friday evening after passers-by had reported about a disoriented youth, as the police spokesman said.
He also made clues about the girl's possible whereabouts.
The police had requested a helicopter and detection dogs - but then discovered the dead teenager without these aids.
According to the information, the demolished house is located on an overgrown wasteland in a dead end.
It is fenced in and hardly visible from the outside due to the bushes.
"You can move there unnoticed," said the spokesman.
There are traces that indicate that despite the metal fence, people have stayed there from time to time.
