Authorities said he fired two shots in the ceiling and a wall on Monday.
Nobody was killed as a result, but one student was slightly injured.
The sixth grader was reportedly arrested.
The 300 students and 30 teachers could have left the building in the village of Sars on their own.
The media wrote that the director had persuaded the armed twelve-year-old to give up.
He is said to have secretly stolen the weapon from his father.
Lessons canceled
The authorities have not yet given any information about the background.
One of the possible motives is bullying at school, reported the Interfax agency.
Classes were canceled on Monday.
In the city of Perm, around 1,200 kilometers from Moscow, a month ago a law student shot at him with a hunting rifle, killing six people and injuring around 20.
