The 47-year-old is accused of using a fake vaccination certificate. The Bremen health department had therefore filed a criminal complaint at the beginning, and the Bremen public prosecutor's office started an investigation on Friday.
The beginning has vehemently rejected the allegations so far.
Nevertheless, he now decided to resign and thus probably preceded a dismissal.
"Due to the now extremely stressful situation for the club, the team, my family and myself, I decided that I would end my job as Werder Bremen's head coach with immediate effect," was quoted in a statement from the club on Saturday.
"I have therefore asked the responsible persons to terminate my contract immediately, and they have complied with this request."
Besides the beginning, his assistant coach Florian Junge also announced his resignation.
According to the Werder announcement, there are also public prosecution investigations against the 35-year-old beginning assistant.
It is not yet known what young people are accused of.
Werder will receive FC Schalke 04 on Saturday evening at 8.30 p.m. (Sport1 and Sky). Then co-trainer Danjiel Zenkovic will look after the team.
Clemens Fritz will then not sit on the bench.
Bremen's head of professional football tested positive for the corona virus and is already in quarantine at home.
