The explosion occurred during drilling near a bridge that all trains must cross to enter and exit Munich's central station, the Deutsche Bahn railway company said.
All regional and international traffic from the station had to be interrupted for several hours.
According to regional interior minister Joachim Herrmann, it would be a 250 kg bomb.
He did not specify why it had not been detected earlier.
Construction sites are normally probed regularly to find any explosive devices.

Germany remains riddled with unexploded bombs that are often found on construction sites, 76 years after the end of World War II.
Seven bombs were thus defused in 2020 after being discovered on the site of the first European factory for Tesla electric cars, which is due to be built near Berlin in 2021. Others were last year in Cologne, Dortmund or even Frankfurt.
